It's originally in Hebrew, not Yiddish, but do you know the story The Emperor and the King (known in other versions as The Pirate Princess) by Rabbi Nachman? I'm not sure if it's really noticeably a Jewish story in any way, but it has a female protagonist with a ton of agency and also some cross-dressing.
